  • - Algorithms and Insights from Fitness Landscape Analysis
av Swagatam Das, Jaya Sil & Nanda Dulal Jana
    1 387,-

This book introduces characteristic features of the protein structure prediction (PSP) problem. It focuses on systematic selection and improvement of the most appropriate metaheuristic algorithm to solve the problem based on a fitness landscape analysis, rather than on the nature of the problem, which was the focus of methodologies in the past. Protein structure prediction is concerned with the question of how to determine the three-dimensional structure of a protein from its primary sequence. Recently a number of successful metaheuristic algorithms have been developed to determine the native structure, which plays an important role in medicine, drug design, and disease prediction. This interdisciplinary book consolidates the concepts most relevant to protein structure prediction (PSP) through global non-convex optimization. It is intended for graduate students from fields such as computer science, engineering, bioinformatics and as a reference for researchers and practitioners.

The book presents a conceptual and methodological basis for the mathematical and computational analysis of genomes.Genomes are containers of biological information, which direct the cell functions and the evolution of organisms. Combinatorial, probabilistic, and informational aspects are fundamental ingredients of any mathematical investigation of genomes aimed at providing mathematical principles for extracting the information that they contain. The topics presented in the book include research themes developed by authors in the last 15 years, and in many aspects, the book continues a preceding volume (Vincenzo Manca, Infobiotics: Information in biotic systems, Springer, 2013). The main inspiring idea of the book is an informational perspective to Genomics. Information is the most recent, among the fundamental mathematical and physical concepts developed in the last two centuries. It has revolutionized the whole science and continues, in this direction, to dominate the trends of the contemporary science. In fact, any discipline collects data from observations, by providing theories able to explain, predict, and dominate natural phenomena. But data are containers of information, whence information is essential in any scientific elaboration. Many open problems in deciphering genomes will be addressed, by showing an informational approach to the discovery of ¿genome languages¿, according to which genomic texts are written. Life strategies, at many levels of organization, are encoded in these texts, and randomness has a crucial role in the birth and in the development of biological information, where the interplay of casualty and computation is probably the most secret key of life intelligence.

This book explores a different pragmatic approach to algorithmic complexity rooted or motivated by the theoretical foundations of algorithmic probability and explores the relaxation of necessary and sufficient conditions in the pursuit of numerical applicability, with some of these approaches entailing greater risks than others in exchange for greater relevance and applicability. Some established and also novel techniques in the field of applications of algorithmic (Kolmogorov) complexity currently coexist for the first time, ranging from the dominant ones based upon popular statistical lossless compression algorithms (such as LZW) to newer approaches that advance, complement, and also pose their own limitations. Evidence suggesting that these different methods complement each other for different regimes is presented, and despite their many challenges, some of these methods are better grounded in or motivated by the principles of algorithmic information. The authors propose that the field can make greater contributions to science, causation, scientific discovery, networks, and cognition, to mention a few among many fields, instead of remaining either as a technical curiosity of mathematical interest only or as a statistical tool when collapsed into an application of popular lossless compression algorithms. This book goes, thus, beyond popular statistical lossless compression and introduces a different methodological approach to dealing with algorithmic complexity. For example, graph theory and network science are classic subjects in mathematics widely investigated in the twentieth century, transforming research in many fields of science from economy to medicine. However, it has become increasingly clear that the challenge of analyzing these networks cannot be addressed by tools relying solely on statistical methods. Therefore, model-driven approaches are needed. Recent advances in network science suggest that algorithmic information theory could play an increasingly important role in breaking those limits imposed by traditional statistical analysis (entropy or statistical compression) in modeling evolving complex networks or interacting networks.  Further progress on this front calls for new techniques for an improved mechanistic understanding of complex systems, thereby calling out for increased interaction between systems science, network theory, and algorithmic information theory, to which this book contributes.

This book provides a friendly introduction to the paradigm and proposes a broad panorama of killing applications of the Infinity Computer in optimization: radically new numerical algorithms, great theoretical insights, efficient software implementations, and interesting practical case studies. This is the first book presenting to the readers interested in optimization the advantages of a recently introduced supercomputing paradigm that allows to numerically work with different infinities and infinitesimals on the Infinity Computer patented in several countries. One of the editors of the book is the creator of the Infinity Computer, and another editor was the first who has started to use it in optimization. Their results were awarded by numerous scientific prizes. This engaging book opens new horizons for researchers, engineers, professors, and students with interests in supercomputing paradigms, optimization, decision making, game theory, and foundations of mathematics and computer science."e;Mathematicians have never been comfortable handling infinities... But an entirely new type of mathematics looks set to by-pass the problem... Today, Yaroslav Sergeyev, a mathematician at the University of Calabria in Italy solves this problem... "e;MIT Technology Review"e;These ideas and future hardware prototypes may be productive in all fields of science where infinite and infinitesimal numbers (derivatives, integrals, series, fractals) are used."e; A. Adamatzky, Editor-in-Chief of the International Journal of Unconventional Computing."e;I am sure that the new approach ... will have a very deep impact both on Mathematics and Computer Science."e; D. Trigiante, Computational Management Science."e;Within the grossone framework, it becomes feasible to deal computationally with infinite quantities, in a way that is both new (in the sense that previously intractable problems become amenable to computation) and natural"e;. R. Gangle, G. Caterina, F. Tohme, Soft Computing."e;The computational features offered by the Infinity Computer allow us to dynamically change the accuracy of representation and floating-point operations during the flow of a computation. When suitably implemented, this possibility turns out to be particularly advantageous when solving ill-conditioned problems. In fact, compared with a standard multi-precision arithmetic, here the accuracy is improved only when needed, thus not affecting that much the overall computational effort."e; P. Amodio, L. • - Sensing and Computing with Slime Mould

    2 994,-

This book is devoted to Slime mould Physarum polycephalum, which is a large single cell capable for distributed sensing, concurrent information processing, parallel computation and decentralized actuation. The ease of culturing and experimenting with Physarum makes this slime mould an ideal substrate for real-world implementations of unconventional sensing and computing devices The book is a treatise of theoretical and experimental laboratory studies on sensing and computing properties of slime mould, and on the development of mathematical and logical theories of Physarum behavior. It is shown how to make logical gates and circuits, electronic devices (memristors, diodes, transistors, wires, chemical and tactile sensors) with the slime mould. The book demonstrates how to modify properties of Physarum computing circuits with functional nano-particles and polymers, to interface the slime mould with field-programmable arrays, and to use Physarum as a controller of microbial fuel cells. A unique multi-agent model of slime is shown to serve well as a software slime mould capable for solving problems of computational geometry and graph optimization. The multiagent model is complemented by cellular automata models with parallel accelerations. Presented mathematical models inspired by Physarum include non-quantum implementation of Shor's factorization, structural learning, computation of shortest path tree on dynamic graphs, supply chain network design, p-adic computing and syllogistic reasoning. The book is a unique composition of vibrant and lavishly illustrated essays which will inspire scientists, engineers and artists to exploit natural phenomena in designs of future and emergent computing and sensing devices. It is a 'bible' of experimental computing with spatially extended living substrates, it spanstopics from biology of slime mould, to bio-sensing, to unconventional computing devices and robotics, non-classical logics and music and arts.
